Significant friction exists between city officials and Seligman Properties, which is the largest leaseholder at the complex. Seligman controls 330 acres of commercial area under a lease that reaches through 2070. This dispute took a rancorous turn after a 2022 lawsuit, with the city accusing Seligman of sending conflicting messages to the court versus the taxing agencies.

The current dispute is rooted in the 2012 dissolution of state redevelopment agencies. San Diego designated Liberty Station as a future development site to avoid a forced sale, but this status requires the city to reach compensation deals with other taxing entities.

While ten agencies have signed on, deals still must be reached with Southwestern Community College District and Sweetwater Union High School District.
